I almost always just use microCrystalclear for the windows. It's great for smaller windows - not so great for large ones. I use a medical injector thingy to apply it to the hole. No need for tape or anything if the hole is small enough. Also, like was mentioned before - it's basically a PVA glue which means you can cleanup any slop with a wet que-tip and it won't attack/harm your paint/finish.

As a suggestion - I would take a random piece of styrene sheet or extra kit parts and drill in the holes to as close as the size you want on the actual kit and test it (and other options presented here) out and see what works best for you? That's what I did
