I'm planning on taking a 3mm led and filing it down to fit in a 1mm hole.
Has anyone done this before?

Now taking a 1.8mm and shaving it to 1mm sounds more doable
1.8mm high-output LED's can be found here - it's where I get all my LEDs

Yes, easy peasy... lots of times but this isn't shaving it's called turning down a LED.
If you dont have a mini lathe set up... use a cordless drill that can be secured into a table vise and switchd to "ON" to keep turning. Use a clean file to turn it down to 1mm.

If the kit plastic is to thick for that little 1mm LED nub to stick out countersink into the interior surface 3mm wide.
